Ill-informed science making a case for a liberal arts education

Last month, I wrote about the terrible botch journalists had made of an interesting paper in which tweaking regulatory sequences called enhancers transgenically caused subtle shifts in the facial morphology of mice. The problem in the reporting was that the journalists insisted on calling this a discovery of a function for junk DNA — the paper itself said no such thing, but somehow that became the dominant message of the popular press coverage. Strange. How did that happen?

So Dan Graur wrote to the corresponding author to find out how the junk crept in. He found out. It’s because the author doesn’t understand the science. Axel Visel wrote back:

When I talk to general audiences (or journalists) about my research, I generally explain that the function of most of the non-coding portion of the genome was initially unclear and many people thought of it as “junk DNA”, but that it has become clear by now that many parts of the non-coding genome are functional – as we know from the combined findings of comparative genomics, epigenomic studies, and functional studies (such as the mouse knockouts in our paper).

Aargh. Non-coding is not and never has been a synonym for junk. We’ve known that significant bits of non-coding DNA are functional for a period longer than I’ve been alive…and I’m not a young guy anymore. The mouse knockouts in his paper were tiny changes in a few very short sequences — even if we had somehow been so confused that we though enhancer elements were junk, whittling away at such minuscule fragments of the genome weren’t going to appreciably increase the fraction that is labeled functional. That focus on finding more functionality in the genome flags Visel as yet another ENCODE acolyte.

Man, I’m feeling like ENCODE has led to a net increase in ignorance about biology.

Graur does not mince words in his assessment:

My problem is that junk DNA does not equal noncoding or nontranscribed DNA, and I am sort of sick to see junk DNA being buried, dismissed, rendered obsolete, eulogized, and killed twice a week. After all, your findings have no bearing on the vast majority of the genome, which as far as I am concerned is junk. Turning the genome into a well oiled efficient machine in which every last nucleotide has a function is the dream of every creationist and IDiot (intelligent designer), so the frequent killing of junk DNA serves no good purpose. Especially, since the evidence for function at present is at most 9% of the human genome. Why not call noncoding DNA noncoding DNA? After all, if a DNA segment has a function it is no junk.

Larry Moran is also a bit peeved, and explains that we actually know what a lot of that noncoding DNA does. It’s not a magic reservoir of hidden functionality.

I’ve said it many times but it bears repeating. A small percentage (about 1.4%) of our genome encodes proteins. There are many other interesting regions in our genome including …

  • ribosomal RNA genes
  • tRNA genes
  • genes for small RNAs (e.g spliceosome RNAs, P1 RNA, 7SL RNA, linc RNA etc.)
  • 5′ and 3′ UTRs in exons
  • centromeres
  • introns
  • telomeres
  • SARs (scaffold attachment regions)
  • origins of DNA replication
  • regulatory regions of DNA
  • transposons (SINES, noncoding regions of LINES, LTRs)
  • pseudogenes
  • defective transposons

These parts of noncoding DNA accounts for about 80% of the human genome. A lot of this noncoding DNA is functional (about 7% of the total genome [What’s in Your Genome?]). None of it is mysterious in any way. We’ve known about it for decades. As Dan Graur says, it’s a known known.

At least I’m in a position to do a little something about this ignorance. I’m teaching cell biology to our sophomores this semester, and next week I start the section on DNA replication, with transcription the week after. My students will know the meanings of all those terms and have a clear picture of genome organization.

And what that should tell all you employers out there is that you should hire UMM biology graduates, because they’ll actually have some knowledge of the science. Unlike certain people who seem to have no problem publishing in Science and Nature.

Teaching is so easy, anyone can do it!

This guy, Anthony Seldon, works at a teaching school, and he has just politely dissed teachers everywhere on the pages of the Guardian.

Schoolteaching is a profession, but it’s not like becoming a doctor or a vet. No one would want to be operated on by an amateur who hadn’t had years of experience. The prospect of going to the dentist and being confronted by somebody with a lifelong passion for teeth but no university background or training would alarm all but the most steely. For that reason, there is no Teeth First, though we do have Teach First, albeit with intensive training.

Nick Clegg and others who argue that teachers must first be qualified are fundamentally misunderstanding the nature of the profession. The teacher’s role is much more akin to that of a parent. It is a great loss that governments worldwide have made teaching much less like being a parent than an impersonal civil servant. No job is more important than parenting, yet no one is suggesting parents go off for a university course to qualify as a parent. Parents pick it up as they go along, and that’s exactly the way great teachers are forged.

May I be the first to suggest, then, that maybe parents would be better for it if they actually had to prepare for the responsibilities? There are an awful lot of terrible, horrible parents out there who end up abusing children by neglect or intent.

But no, I’m a teacher, and it’s nothing like being a parent. (I’m one of those, too, so I do have rather solid grounds for a comparison.) Maybe preschoolers need a more parental nurturer, but everything beyond that…teachers are bearers of knowledge that they must communicate to their students — their diverse students who may be hostile, apathetic, or enthusiastic, who may be coming into the class unprepared or thoroughly ready, who may be disciplined or disorganized. And they damn well better understand their material.

One of the first things you learn when you start teaching is that you have to know the content inside and out — it’s simply not enough to know the bare minimum that you expect the students to master, because as a teacher, you need to push just a bit farther to get them up there. You need to be able to lead them to knowledge, and you need to be able to point off in the distance to all the cool stuff they can learn if they continue. How can you inspire if you’re not drinking deeply from the Pierian Spring yourself?

And teaching itself is a skill. It requires constant work and adjustment. In my introductory classes, I’m comfortable with the content and it requires only a little attention to keep up to date on the science, but I’m constantly fretting over how to communicate concepts better this time around. There actually is a teaching literature, you know, perhaps Mr Seldon is unaware of it. There are always new and better ways to instruct coming out and being tested, and there is academic knowledge behind it.

One of the terrible secrets of college teaching is that it fits Seldon’s ideal: most of us get almost no instruction in education as grad students, and then we’re thrown into being in charge of a class for the first time when we’re hired as faculty. And let me tell you, it sucks for both the teacher and the students. My first year was terrible. I had no idea what I was doing, I was frantically struggling to all hours of the night to figure out what the heck I’d be doing the next day, and I pity my poor students from that time.

I could dig up my evaluations from back then if I wanted a reminder of my misery. My student evaluations were bottoming out my first year; I had colleagues coming in and giving me pages and pages of advice. Those evaluations steadily rose until I had people praising me as one of the best teachers in my department…but it took five years of hard work on the job.

So Seldon compares teaching to surgeons and says, “No one would want to be operated on by an amateur who hadn’t had years of experience.” No one in their right mind would want to be taught by someone who hadn’t had years of teaching experience, either. I’d go further and say you ought to demand that your teachers be well-qualified, because you’re trusting your children to them, and they are usually only going to get one shot at learning and growing.

But Seldon thinks there is no expertise to teaching, only passion and enthusiasm.

And then there’s this.

Those who care more about themselves, are time-watchers, and place pay and conditions above caring for the young will never make it. Teaching is a vocation as well as a profession.

Do not diminish the importance of a profession standing up for self-interest. It’s true that people go into teaching because they love it, but it is entirely in the interest of the paymasters to scorn the self-respect of teachers and tell them they shouldn’t care about pay and conditions. Teaching is one of the most important professions in our society, deserving of the greatest respect, but somehow, the bureaucrats and administrators have decided that it’s not worth paying for, and that teachers who demand appropriate acknowledgment of their contributions are compromising “caring for the young.”

Nice racket. I know who’s side Seldon is on, and it isn’t the teachers’.

Missing an opportunity

Given that computer science is one of the majors with the best job prospects, that it’s still a growth industry, how do you account for these proportions?

Computer science is an incredibly promising major, especially for a young woman. That and engineering are among the college degrees that can offer the highest incomes and the most flexibility — attributes widely cited for drawing many women into formerly male-dominated fields like medicine. Writing code and designing networks are also a lot more portable than nursing, teaching and other traditional pink-collar occupations. Yet just 0.4 percent of all female college freshmen say they intend to major in computer science. In fact, the share of women in computer science has actually fallen over the years. In 1990-91, about 29 percent of bachelor’s degrees awarded in computer and information sciences went to women; 20 years later, it has plunged to 18 percent. Today, just a quarter of all Americans in computer-related occupations are women.

Something is dissuading women from pursuing careers in computer science. I wonder what it is? Maybe it has something to do with bro culture.

Ow, cringing

Yikes, this is an awkward story. A teaching assistant mailed her students personal, nude photos of herself instead of homework answers. If it was a genuine mistake, and I assume it was, I feel for her — she’s going to get some unfortunate student feedback.

But to everyone giggling over it, I would say, grow up. Adults are sexual beings. They will have sex lives; they aren’t going to sacrifice that so students can pretend they’re all alabaster statues. This was an unfortunate error, but it doesn’t mean she’s something unusual: educated people, like your professors, tend to have rather adventurous and interesting sex experiences. They just don’t usually expose them.

But most of my cringing is reserved for the commenters at the link who are making much of the fact that the woman was of Asian descent, and are throwing around jokes built on offensive stereotypes. There is no shame in a person having sex. There ought to be quite a bit of shame in being a bigot.

You’re supposed to celebrate the achievements of women in science, technology, engineering and math today. Some of you women out there will be doing science today, some of you will read about it, and some of you will be doing like I’m doing: teaching it to women (and men!). At the very least, try to tell a girl that she can grow up to be anything she wants — and that includes being a mathematician, an engineer, or a scientist.

Good news?

The Washington Monthly has ranked UMM as a ‘standout school’.

Net price: $9,255

Reason it made the cut: One of the only public liberal arts schools in the nation, UMM ranks just behind cash-rich Amherst and Williams for bang for the buck among schools of its type.

Morris students, a third of whom are first-generation college-goers, shoulder the lowest debt burden in the University of Minnesota system, and among the lowest in the Midwest. The public school price tag, in tandem with a low student-to-faculty ratio of 15 to 1 and other private/liberal arts school attributes, makes Morris a unique value proposition. And if a liberal arts degree may not seem like the most efficient ticket to social mobility in a depressed economy, consider this: 94 percent of recent Morris grads either went on to pursue advanced degrees or found employment within a year of leaving school, which they attribute to the resources, reputation, and connections that the campus enjoys as part of the University of Minnesota system. In addition to being able to choose from thirty-five different liberal arts majors, Morris’s 1,900 students can select from eight preprofessional programs like engineering and nursing, as well as an online learning program—reminders of that public school status and network despite the school’s small size and capacity.

I’m tempted to say, though, that you shouldn’t come here. We’re really, really good, but we’re also full up with students. All the faculty in biology are stretched thinly to keep up with everything — I don’t know that we could handle any more workload.

So unless you’re absolutely brilliant, ambitious, and enthusiastic about getting an amazingly good broad education in the liberal arts, you shouldn’t apply here. Maybe you can go to the University of Minnesota Twin Cities instead? It’s a perfectly nice second choice.

If you can’t get in here, I’m sure you’ve got some acceptable safety schools, like Harvard or something.

The problem is that scientists are human

Unfortunately. What that means is that an endeavor that ought to be impartial and based on reasoned evaluation of the evidence is tainted by bias and unavoidable cultural preconceptions. We’ve got religion turning some people into credulous twits, but just as poisonous, we have sexism skewing our analyses.

The first thing we did was look at more than 3,000 articles published between 1980 and 2006 in 12 leading peer-reviewed international relations journals. We then controlled for every possible factor that could contribute to one’s citation count including the quality of the publication, its venue, methodology, the subject matter, and the researcher’s home institution (to name a few). We suspected that an article written by a tenured professor from an elite university, published in a top journal and written on a popular topic would get more citations than an article written by an untenured professor at a liberal arts college on an esoteric topic in a second-tier journal. What we didn’t know was whether gender would matter once you held all of these factors constant. Did knowing the gender of the author make other scholars cite an article more or less?

The results were striking. Even when we controlled for an enormous range of factors, gender remained one of the best predictors of how often an article would be cited. If you were female, your article would get about 0.7 cites for every 1 cite that a male author would receive.

This paper has garnered a lot of press here, here, and here, not because it’s telling us something we hadn’t already suspected but because the data are incontrovertible. Crunch the numbers in different ways and the results are always the same: articles written by women in IR are cited less than men, all else equal.

The authors of that study have some productive suggestions. One is anonymous review: publishers should mask out the authorship and affiliations when sending papers out for review. You’re judging the work on its own quality, right, so who wrote it shouldn’t matter. I do something similar when I’m grading papers — I refuse to look at the students’ names until I’ve evaluated the whole thing.

This would also diminish that other unfortunate bias, judging papers by what institution they came out of, rather than their content.

Another suggestion is simply to have first and middle names always reduced to initials. That’s not a perfect solution, but it helps. (It doesn’t help if you’re already known by your initials, but that’s a different problem.)

I have another suggestion: maybe graduate students should all get some kind of education in equality as part of their training, so they don’t go on to be bigoted asshats when they go on to full science careers. I’ve heard it all: prejudice against women, against blacks, against Asians, against historically black colleges, against liberal arts institutions. Maybe scientists should learn not to pay only lip service to that scientific virtue of objectivity.

Apply and compare!

Have you ever wanted to enter the seminary? (I know, this audience? Probably not). I was sent a copy of the application form to enter the Mount Angel Abbey and I thought I’d compare it to the application form to enter the University of Minnesota Morris (both of those are pdfs, by the way). It was enlightening.

Here at Morris we’ve got a bunch of questions about your academic status. There’s one section that asks about your ethnic background and sex, but it’s surrounded by red border and prominently states “Request for confidential information (Optional)”. It’s appropriate and focused.

The Abbey? It’s 16 pages long and asks for all kinds of details about your private life. Do you play video games? How much money do you have? Have you ever committed heresy? Have you ever had mental health issues? Have you ever impersonated a deacon, priest or bishop? (Wait, does that get you in trouble with the Catholics? Halloween is coming up…) It goes on and on.

The message is clear. You need to apply to the University of Minnesota Morris instead of the seminary. We don’t give a damn about what video games you like to play.

Martin Luther College looks like a total waste of time and money

New Ulm is a town in Minnesota. It hosts Martin Luther College (MLC), which, as you might guess from the name, is a religious school. An acting group in New Ulm planned to put on the play “Inherit the Wind”, but now they won’t be — MLC refused to allow them to use any of their facilities for practice, and also pressured the actors to drop out because evolution is contrary to their teachings.

MLC is the college of ministry for the Wisconsin Evangelical Lutheran Synod (WELS), which believes in creationism that teaches the Genesis story as a factual, historical account. Schone said MLC was concerned about making it absolutely clear to its students, WELS members and the public about its beliefs and teachings on creationism. He said he recognizes the subtext of the play, but feels it is unfairly critical of creationism and that most people would only see the criticism.

"We felt it was not compatible with what [the school] teaches the Bible says about the universe and the world,"? said Schone. "This is a ministerial school. People employing our students need confidence about their views."

It is not unfairly critical to the bankrupt fairy tale of creationism, it is unfairly generous. I really like that last line, though. Apparently, one of MLC’s selling points is that they work hard to keep their students safely and confidently ignorant of any perspective outside the Wisconsin synod’s accepted interpretations.

That’s not an education. That’s carefully nurtured stupidity.
